What ever happened to the Captain Marvel who was on the Thunderbolts? I think his name was Genis Vell. Last I remember, He was punched into the ocean by Atlas and then I never saw him again. I also don't think he was calling himself Captain Marvel at the time either. That punch didn't kill him did it?

No, he resurfaced and appeared in New Thunderbolts #6-18 and Thunderbolts #100, under the new alias of Photon. His upgraded powers made him a potential threat to the multiverse, and so Baron Zemo had him killed.

How did he have him killed?

Also, under what circumstances did he end up joining the TBolts?

He was taken into the Darkforce Dimension and basically vivisected, as his body was segmented over and over in between separate darkforce portals before they were closed.
 
After being knocked into the ocean in New Thunderbolts #1, Genis resurfaced in the middle of a HYDRA attack in #6 and helped save the day, displacing a large amount of radiation extra-dimensionally. He was inducted into the team in the aftermath of the battle.
