There was a rogue contingent of Atlanteans commiting terrorist acts in America like blowing up the town of Stamford, KS.  It turned out they were being led by Namor's son Kamar, and one had siphoned the power of Nitro who was prisoner in Atlantis.  Namor finding his city compromised and his people constantly questioning his loyalty between Atlantis and the surface world, decided his people would not live isolated in one city anymore which was fostering their fear/hatred of humanity.   He evacuated the city, chained his son Kamar to the throne, and had Nitro blow up, destroying Atlantis and killing Kamar, and sending his people to live out among humanity.

Iron Man was also breathing down Namor's neck because of the terrorism and was sending a military force to Atlantis.  When Iron Man got to Atlantis he found the destroyed city and Kamar's skeleton who he thought was Namor initially.

That led into Dark Reign, where Namor and Doom are allies within the Cabal, and Doom gives refuge to Namor's loyal Atlantean army in Latveria.  Then Namor sides with Emma Frost and mutants becoming an enemy of Osborn, who then sends Marrina out to kill Atlanteans, and then to building New Atlantis and reuniting his people, who aren't so xenophoic anymore.  Also, the terrorist cell was killed off by the Sentry under Osborn's orders after they attacked America again during Dark Reign.

I don't understand how this made the Atlantaneans less millitant.
How did Namor have a kid? It's been established that he's a sterile hybrid.

Shrug, I don't know the specifics of Namor's sterility, but apparently he's not, because he had a child with a non-royal Atlantean, she was killed, and Namor had their child sent away and raised in secret for his own safety, but he was raised to hate Namor.

I think the whole point of destroying Atlantis was just to cut all the strings attached to Namor that had been keeping him in the same place for decades, and allow writers to do whatever they wanted with him.   Like having him betray Osborn and join the X-Men, without Namor having to worry about Atlantis facing destruction for his actions.

Also, the Atlantean terrorist cell still existed, Namor only had his son killed, but the Sentry killed them off in Dark Reign, so that removed a lot of the Atlanteans that blatantly hated surface worlders.  Because what was left was the members of the Atlantean army that stayed loyal to Namor during the attempted coup and recieved refuge in Latveria, and Atlantean citizens who were suppose to go live with humanity.

Also, I didn't really touch upon it enough, but Kamar was trying to provoke a war and was purposely leaving clues to point the blame at Atlanteans.  So Iron Man's army heading to Atlantis was also a reason why Namor destroyed it, and left no trace of any Atlanteans, except Kamar's skeleton.

If the problem was that his subjects had lost confidence in Namor then this doesn't seem  narratively satisfying. He destroyed his own people's homes rather than address their underlying political concerns (save a single act of murder). If it was just an easy to erradicate minority that was willing to go to war over Namor's perceived preference for the surface world, this was a very excessive & wrongheaded move on Namor's part. Yet they still followed him when he told them to rebuild Atlantis underneath Utopia to support landlubbers. If I was Atlantean, I'd certainly think a coup was in order.

It was more like they were led to believe his tolerance of the surface world meant he was more loyal to it than Atlantis.  The terrorists' reasoning being if he was truly loyal to Atlantis, then he should go to war with the surface world and kill humanity, but since he wanted to avoid war, it meant his allegience was with the surface world.  It was just some warped terrorist mentality, and obviously it wasn't that great of a story either.
