Wow great list... totally well researched! I may have a few additions though I'm not quite sure about them.. 
 
Is Hollow considered a mutant?... in Gen X she was supposed to be an empty shell and then turned out having a consciousness.. I don't think they've ever explained what she is. Also the St. Croix twins could be added to that list though it's still unconfirmed what happened to them as well. Also Em-plate?
 
Also is Chimera considered a mutant too?
 
Kiden Nixon recently turned up in X-force (or was it cable?) towards the end of Messiah War. Though she's deceased now.
 
What about the men of the Nasty Boys... I know they are two-bit villains who have been gone for more than a decade but was it mentioned if they were depowered somewhere or not?

I add to the list only characters that appeared in any mainstream book after Decimation and are confirmed still being mutants (through power display or dialogue).
Following these parameters I could not add the character you suggested for there reasons:
M-twins - they never appeared after Decimation at all
Hollow - never confirmed being a mutant ( her last appearance in Loners didn't added anything to support these origin)
Chimera - bever confirmed being a mutant + Extradimensional origin
Kiden Nixon - Kiden is acutially part of the list; the one shown during Messiah Wars was an alternate dimension character: in fact in NYX: No way home, when her dad explain that he's responsible what was happening to Kiden, there's a double page splash with depictionof  various alternate realities: among them there's one with Cable battling Stryfe with Kiden attached to the temporel machine as show in Messiah Wars.
Nasty Boys - Never appeared or mentioned being powered (or otherwise) after Decimation; they appeared in a flashback cameo in Legacy
 
the only one that I can add is Emplate because he was confirmed as being powered in more that interview regarding his upoming role in X-Force/Legacy

I believe the Nasty Boys appearance in Legacy was just in 225 when Xavier and Exodus are having a psychic conversation and Xavier shows Exodus all these past battle scenes between mutants. They're just mixed in with all the other groups like the Maruaders and the Acolytes.

Are we considering Malice a mutant? I thought she was a psychic entity with no corporeal body that Sinister either created or found? And in her most recent appearance she was a digital entity...
 
Also I think Lady Mastermind is still alive. Emma Frost and the Cuckoos gave her a royal beatdown but I don't think she was killed, I think Spiral teleported her out after the Red Queen "died."
 
And speaking of the Stepford Cuckoos, as of the current Dark X-men Mindee's name is now Irma Mindee... though this is a minor detail hehe!

I know this is not the place to discuss names but on Mindee's name being Irma this is to correct the easter egg on the cukkoos names.
 
Grant Morrison when creating the girls was making the fives names spell out S.P.I.C.E however when Chuck Austen took over he did not know this and named the 3rd one Mindee instead of a name beginning with I. Now Fraction has corrected this but is way stupid to do after everything that has happened since NXM to the present

I wouldn't update it at all, if I were you. Those intro caption boxes are very tongue-in-cheek, and Scott still calls her Mindee in the actual dialogue.

The Cuckoos don't even have LAST names so far as we know, much less middle names. The were artificially constructed by the Weapon Plus Program, secreted into the mansion student body, and used their telepathic powers to prevent anyone from thinking too closely on their origins for years.

Since the Witness' power involved the moments of his life not occurring in chronological sequence (kind'a like Billy Pilgrim in Slaughterhouse Five) would the chronological date and time of his death matter?  I think he's a special case since being dead today (or in X-Men #200) doesn't preclude his having been alive (if younger) next week.  I suppose the same exception would apply to some degree to any mutant who's a time-traveler.

There's another mutant to be added to the list:

Toro, the Human Torch's former sidekick. I've read The Torch #1, where it confirms him as a mutant and it also says he's been revived by Bucky using a Cosmic Cube. I don't know which issue was that, though.

A few things:

Meltdown is alive, Mr. M is technically dead, and I was unaware that BKV's Logan was canon. A decent chunk of the Marvel Knight minis aren't.

Also is there any thought on the classification of killcrops? Tryp seemed very keen on classifying himself as that rather then a mutant.

Nice list, but thanks for reminding me that Pulse is still alive.

Killcrops are mutants. They can be classified as subdivision of mutants, but that would be entirely counter-productive to this classification. Because here we do not really care when mutant powers manifested themselves for the first time.
I suppose, these should be added:

Well technically, killcrops take precedent over mutants. If anything mutants are a subdivision of killcrops. But I understand the counter-productive nature of the suggestion. I just thought it should be at the very least mentioned considering this is a list that is so meticulous it has an alternate dimension original X-men sub-list.
