So is Gambit a clone of Sinister in the 616 universe? I know in Wolverine: The End his brother was first introduced and since then has been accepted as being in the main Marvelverse.

No, Gambit is not. And its the other way around for Wolverine: his brother was first mentioned in Origin, and returned as a living ghost entity in The End.

Well it hasn't been stated that Gambit is not a clone of Sinister I guess.  Its just that no one has written that plotline from The End in continuity (and god I hope not).
 
I never knew Wolverine had a brother.

Don't read Wolverine Origins #33. That issue makes Wolverine's lineage even more confusing.
